The green being the FCB. It can be shifted a bit up or down (blue line) but it needs to centered side to side.

If you are only using stabilization and no auto-level (The I value will start to get a tiny bit off over time like this) you can put the FCB anywhere on the frame as the angle is the same, I tried mounting it on an arm to test this and was surprised to see it worked great in 'rate' mode (just stabilization no auto-level). Most FCBs also support offset if you ever had a reason to mount it rotated a bit (like on some + frames that you might want to be an X).
 
How do I change the rate mode, stabilization and auto-level? Where would I go?

I attached a length of thread to the motors to create an X and placed the FC in the centre of that X.

When I go to the input tab and click the box that says 'live testing', the motors spin at the same speed but once I leave they to spin at the same different speeds as before.
 
In order to make the motor wires long enough to travel down the lengh of the arm, i had to cut of te bullet connectors and solder on a length of wire invetween! Could it be the soldered joints?

This is the power distribution board I am using. The tape on the + & - wires is where I have soldered on T-connecters in order for the ESC's to connect to the power distribution board.
 
Because I am using OPTO ESC's, I require an external power source for both the receiver and the Flight Controller because the servo cable only has a white wire (signal) and a black wire (-). So all that is, is a female lipo connecter to a male servo connector. I then connect a small 2C lipo battery to power it.

 
I see. You should invest in a UBEC, cheap and consistent voltage plus a significant weight savings and no more unplugging to recharge. You can also plug into one of the CC3D motor outputs if it's more convenient.

All that said why don't just start over LibrePilot, fresh upgrade and setup. Who knows you may get lucky.

Note you will choose PWM for input , I don't know what ESCs you have.

 
I'm going to try doing all the suggestions from the video about how to stop your quadcopter from flipping and if the problem persists then I'll give LibrePilot a try! Thanks for the suggesstion
 
I have mounted all 4 motors and the are angled away from the centre of the body. How do i stop the CC3D flight controller from tilt compensating?
