This is a fairly common problem for people with batteries on the bottom. You probably will only make this mistake once before you start strapping the balance wires in with the battery.
First, you need to buy either 4pin female JST ends or a cable with a female JST on it. The little holes in the side are for more than just looks. You can take something and press in on the bottom while GENTLY pulling the wire out. Be sure to make a note of the colors and where the went. If you get the black one wrong or put the whole thing back you could ruin the battery and charger.
Never pull more than one out at a time. When you do this do it one at a time, to avoid shorts. Also, make sure the wires don' touch the ones that are already plugged in.

If you had two wires short before you started to work on it or while you are working on it, then be sure to check the wire and end over, if you see no damage, or feel (stiff wire) no damage it may be fine. Check this thread. It is about a short on the main wires, which will carry more amperage in the case of a short, and therefore this is a worst-case.
