APM positioning really matters?

Hey guys,

This is my first build and having a strange "flipping on takeoff" scenario here.
Have tried every possible fix mentioned out there in the forums?

Does the direction marking on the APM really matters... I have installed the apm in PLUS frame type (because the shock dampning plate only fixes in that way) and want to fly in X frame type. and my mission planner is not saving the accelerometer values, as I'm calibrating in the X position and after calibration it keeps in the Plus position how the APM in installed. Is there a fix.
 
" you should not need to dampen the FCB" what do you mean?
but can't I change its direction within the mission control... it seems my acceleremeter calibration is not fixing it... I would have to drill some holes on the upper plate of the frame to fix the apm in the proper direction... is there anyother way?
