Help with first quad

I just finished building my first quad and I am using CC3D flight controller and the FS-i6 transmitter and receiver. I already with through the initial setup with the flight controller which calibrated it and made sure the motors rotate the right direction. I also with through the setup with the transmitter as well and it showed on my computer that it was giving inputs into the flight controller. But after finishing that, with my flight controller unplugged from my computer, I turn on the transmitter and then the quadcopter, but I can't get the motors to respond to any inputs in the transmitter. But I can see the light on the flight controller blinking when I change flight modes etc. What could be prohibiting the motors from turning when they turned during the setup on the computer and the transmitter is working with the receiver and the flight controller?
 
As a first time flyer myself I don't have a lot of knowledge in this area. But if this helps you then it's worth saying.
I had the same issue with my quad copter, I'm using the Turnigy i6 TX with the turnigy ia6 RX, I assume that is the same as your Fysky.
After googling with no results, I eventually reaslised that I hadn't armed it, when it was connected to baseflight it didn't need arming, but when it's disconnected it did need arming. To arm it on my TX you leave the right stick centered, and move the left stick to the bottom right and hold for a couple of seconds. To disarm it you do the same this but to the bottom left.
